You don’t fly from Phuket to KoH samui, because its very expensive.
You can get a Minibus from downtown Phuket for about 300 baht to get to Samui. It will take you about 4-5 hours maximum.
You cannot take a ferry, because its on the other side of Thailand. One is west coast and one is East Coast. I recommend you take a look at maps.google.com so you can see what I mean.
Minibus or Coach is the only sensible offer for cheapness.
